Please have a try without the borders around the blocks.
The spacing should be sufficient to clearly seperated them,
so those thin lines only add visual noise.
And try different styles for the panel labels. They need a little
bit more differentiation.
Ton proposed to have 4 panels with 320(pixel with default zoom??) width ...
However, I use the stuff under Object Settings very often, so I would
like to see this block midscreen (at least not at the edge).
I think it's not so good to use a listbox for layers.
Normaly I would say it's a reasonable choice of control, but
here I say better stick with the usual layer button-array
for consistency.

Don't know about that one. Is this how it's called in other apps?
I like Rem(ove) Doubles. But it's ok anyway.

It's obvious, that you have a problem here.
Too many different sizes.
(Not that I know how to do better / I imagine it's quite difficult).

Can we call them toggle and option-buttons? Or corelating to checkboxes
and radio-buttons in other GUIs: check and radio-buttons?

I agree in that their should be a visual difference.
But I think it has to be much clearer than in your mockup.
