No, actually CVS is quite careful not to destroy any of your work :)
In fact, it is so careful that I keep having to checkout new versions
manually because it doesn't want to overwrite the version on my disk...

Me too. Urgh, it took ages until it managed to find the DSSSL stuff. I
should have thought Debian did that automatically.

They are used for referencing figures, tables etc. as described in
http://download.blender.org/documentation/html/x5190.html#BSG.D.XREF

When referencing a figure, you never write "Figure 5-4" or whatever into the
text, because you'll never know if someone else will add another one in
before, getting all the naming mixed up. Instead, you give each figure & co. a
label and refer to that label. Using these 3-letter Author IDs helps keeping
all these labels unique (because otherwise you're back in the mess).

Thinking about labels, it seems that most of the section IDs aren't done
according to this BSG.whatnot scheme, but named after the chapter/filename
instead. The advantage is that such labels are much easier to remember, but it's
an inconsistency. What are your opinions on how that should be done in future
writing?
