Instead of just a black, white or grey box, perhaps have a 2 numbers the 
first is the number visible of the group, the second is the number hidden in 
the group.  This would eliminate ambiguity about how many of the group are 
visible.

Ie 2 visible members out of 3 would be 2/3

Or alternatively have the box filled based on percentage hidden or shown.

As to the effect of clicking on a partial state, perhaps it could spawn a 
second box to renable the partial state. So that way you can clear/enable 
the complete group, but be able to get back to your partial state.

Of course then we need to decide if when the partial state should die. (ie
