The only thing that comes to mind off-hand is change to the way values are
handled, or metric changes (radians to degrees would do it for instance).

This came up on a discussion with a user who claimed that sometimes the
user preferences did not work correctly when he adopted the above workflow
(old with new versions). He couldn't recall the concrete problem though..

The same issue could be caused by the startup.blend as well.
