That cannot be answered simply without a little help...

Unfortunately I dont know of any other program using ALT-CTL-RMB. I
searched through the sources of my windowmanager (IceWM 1.2.14) and found
some Alt-Ctrl-* settings but no Alt-Ctrl-RMB was defined.

I also tried two other windowmanager: TWM and MWM. They show the same
behaviour: Alt-Ctrl-RMB does not work. Would it be possible, that X
itsself catched that event ?

Best would be a little (or may be bigger) program, which itsself uses that
event to do something. If that works, Blender has definetly a little bug.

(By the way: The CVS is currently not compilable, but this is another
thing...) 

Do you have any other idea to check for that, Alexander ?
