The Wilms's idea is good.

But i find Karim're going in wrong way (a little ;-)) moreover sub-layer is too much, confusing and not needed.

I mean, you want to integrate some features which would be better in a "Outliner"
LayerManager must still for Layers. Vertex groups, obj etc... into Outliner or then, possibility to reach individual obj in LayerManager e.g. when you click on a layer's button, it opens object's branch from layer.

This is interesting to get two of the three ways to acces layers (some are already suggested).

1)Layer Redux (version Willms) is pretty well just add colors.
2)The pop-up way (where you are able to rename/move/copy/delete/select/renderable/lockable/etc...).
3)A dedicated panel (where we could find LayerManager and an Outliner together)
We can improve MAJ+F4 panel rather than add another one.

Don't be too fancy with layer manager, keep it simple and clear.

A) Just Layer Manager
   ____________
* |  Cloth     |  R  L  A      <---- Attibute toggle
   ------------
   ____________
  | Hair | R L A
   ------------

Attribute for Layers/group/individual obj

R:renderable
L:Lockable
A:Active

B) Layer Manager and a kind of outliner

It's very shematic sure. :)
Personaly, i would prefer to separate layer editor from object editor. Why not a button which you are able to toggle between Layer's tree and Scene's objects tree? do you see what i mean? :)

cheers
