I know this isn't an answer for all your problems and it doesn't fix
the need of a composite node to render animation, but have you tried
creating a node group for passes?
You can create a generic node group with each pass connected to one
file output node mapped to a relative directory (for intance //color/
//shadow/ //ao/, etc.) and append it each time you need it.
Less than ideal, but usable.
One thing comes to my mind: it would be great to have an input socket
for the file name in file-output nodes, and a node to input text or
expressions in order to, for instance, append a path to the output.
